Membership in more than one single sex GLO?
At this point, all of the single sex collegiately based GLOs (with Title IX exemption) appear to be either mutually exclusive by their bylaws or functionally so.
In the 1960s, the idea of a man being a member of the all-male Sigma Alpha Epsilon social fratenrity, the all-male Alpha Phi Omega service fraternity and the all-male Phi Alpha Delta Pre-law Professional would not have raise eyebrows and in fact the SAE chapter would proudly report the cross membership to the fraternity magazine.
In 2013, while I believe that collegiate membership in both an NIC fraternity and an NPHC fraternity that isn't in the NIC (say Sigma Alpha Epsilon and Alpha Phi Alpha) would be *possible*, I'm not sure how much acceptance there would be from student members...
So, does anyone know of situations where there are single-sex GLOs that aren't viewed in conflict with concurrent collegiate membership in an NIC/NPC/NPHC?

Single sex on paper, no.
Single sex in practice, of course.

Sigma Alpha Iota has plenty of members, including our National President, who are also sisters of a NPC or NPHC organization.
Off the top of my head, I know (or know of) SAI sisters who are also sisters of ADPi, Delta Zeta, Alpha Chi Omega, Delta Sigma Theta, Alpha Gamma Delta (shout-out to alwayssai ).

And from that, I guess that Phi Mu Alpha Sinfona would fit the equivalent for men?

I believe so, although I'm not sure how common it is for them, since I've also heard of Phi Mu Alpha chapters at some schools that are actually members of the campus IFC—and as far as I'm aware, I don't personally know any Sinfonians who are both PMA and NIC/NPHC. Re: council membership, I don't believe that's a common practice—at my Alma Mater, both PMA and SAI are members of the campus Independent Greek Council (along with three other orgs), but I have heard of it happening.
The main thing is, to my knowledge, no national rules exist prohibiting men who are brothers of Phi Mu Alpha from also joining a fraternity like, say, Delta Chi or Alpha Tau Omega. I know for a fact that SAI only has an exclusivity agreement with three other GLOs—Delta Omicron, Mu Phi Epsilon, and Phi Beta. Outside of that, it's pretty much fair game.
